POPS runs in PS2 mode. This means that if you swap the disc, the original disc must have a bigger TOC than the backup. Or else POPS cannot read the entire disc. (it's the same thing when you swap a PS2 game).
Example with the contents of Resident Evil : Director's Cut (French version) :
As you can see, SYSTEM.CNF and the main executable are at a high LBA, close to the disc end. So if the original disc track 1 is smaller, POPS can't read SYSTEM.CNF, it would indeed freeze in PS logo.
I have tried Tekken 3. With a lower TOC original disc, Tekken 3 freezes at the "Namco Presents" screen. With a higher TOC original disc, it runs.
Swapping backups to run them on POPS is not recommended. But if you want to swap anyway, find the biggest original PS1 disc you have. ImgBurn can be used to retrieve the LeadOut LBA (or Track 2 LBA if disc has CDDA). Should solve your problems
